Bacterial production of value-added compounds, such as biofuels and biopolymers, is often limited by an incomplete understanding of the underlying regulatory and metabolic mechanisms. This thesis investigates gene expression dynamics in two biotechnologically relevant bacteria, Clostridium beijerinckii NRRL B-598 and Rhodospirillum rubrum DSM 467T, associated with solventogenesis and polyhydroxyalkanoate accumulation, respectively. Transcriptomic changes were analyzed using RNA-Seq to characterize condition-dependent gene expression patterns and their relationship to metabolite production. To address challenges specific to bacterial transcriptomics, a flexible bioinformatics workflow for the analysis of RNA-Seq data was developed, enabling consistent and reproducible analysis across diverse experimental designs. In C. beijerinckii, transcriptomic data were further used to identify and experimentally validate stable reference genes for RT-qPCR normalization. The results improve our understanding of the regulatory and metabolic mechanisms behind the production of value-added chemicals and provide a robust framework for systematic transcriptomic analysis in prokaryotes, supporting future efforts to optimize microbial production of biofuels and biopolymers.
