This bachelor's thesis investigates the composition and distribution of the human microbiome in lung cancer patients using culture-based MALDI-TOF identification. Microbial presence/absence data from 702 samples collected across five sampling sites (rectum, sternum, oral cavity, bronchoalveolar lavage fluid, serum) were analyzed in a cohort of 182 patients. A total of 168 microbial species were monitored, comprising both bacterial and fungal taxa. Alignment-free sequence distance estimation and neighbor-joining tree construction were used to build distance-based trees from publicly available NCBI RefSeq whole-genome assemblies and 16S rRNA sequences retrieved for the identified bacterial species. These trees were then evaluated for taxonomic concordance and used for qualitative visualization of species distribution. Species prevalence heatmaps, species richness, beta diversity, cross-site similarity, and indicator species analyses were applied to explore relationships between the microbiome profiles and clinical variables, including cancer histology, therapy timing, antibiotic exposure and comorbidities. Results demonstrate that sample type is the main factor driving microbiome composition, while histological subtype and therapy timing were associated with differences in species richness and prevalence patterns. As a supplementary output, a tool for interactive exploratory analysis was developed.

Studentka obhájila bakalářskou práci a odpověděla na otázky členů komise a oponenta.
