This bachelor's thesis deals with the design and development of an automated bioinformatics pipeline for the detection and quantification of multimeric plasmid forms from nanopore sequencing data. Plasmid multimerization affects plasmid stability and the spread of antibiotic resistance; however, its reliable detection using standard de novo genome assembly tools (e.g., Flye) is often challenging due to the presence of repetitive sequences. In this thesis, a bioinformatics tool was developed and tested in Python, utilizing sequencing data from the Oxford Nanopore Technologies (ONT) platform. The methodology is based on mapping long reads to a reference using Minimap2, followed by their evaluation through five complementary approaches, with the results aggregated by majority voting. Validation on a dataset of ten clinical S. aureus isolates served as a model application of the proposed workflow, and comparison with Flye assembler outputs suggested that the pipeline can help check structural inconsistencies in assemblies. The proposed workflow contributes to a more accurate interpretation of plasmid topology, independent of the primary genome assembly.

Studentka prezentovala výsledky své práce a komise byla seznámena s posudky. Ing. Jakubíčková se doptala na přiložený dotaz oponenta č. 3 (parametry Minimap2). Nastavila jste parametr secondary alignment? Jaké bylo pokrytí, jelikož to může velmi ovlivnit výsledek? Dívala jste se do assembly info? Studentka obhájila bakalářskou práci s výhradami a odpověděla na otázky členů komise a oponenta.
