Identification and quantification of pigments such as carotenoids or bacteriochlorophyll belong to common characterization which has wide application depending on the scientific region. They are synthesized in plants and microorganisms (yeast, cyanobacteria, purple non-sulfur bacteria, etc.) with the ability to photosynthesize. The carotenoids always accompany chlorophyll and assist photosynthesis and phototaxis. The pigments play important role in the defense of the microorganisms from excessive irradiation and increase light absorption simultaneously. Moreover, pigments strongly interact with reactive oxygen species and serve as radical quenchers and antioxidants. Therefore, the sudden changes in the content or structure of pigments can have the meaning as markers of damage to the cells. To understand the condition of bacterial culture, it is necessary to involve direct measurement with required sensitive detection and analyze pigments in complexes (photosynthetic apparatus with proteins, etc. The cultivations were subsequently characterized by several techniques during the time. Firstly, firstly we characterized the optical densities of cultures and the content of pigments by extraction. Then, we used UV-Vis absorption spectroscopy in diffuse reflection mode to investigate and correlate amounts of carotenoids with obtained data from extraction experiments. The last method which we optimized was fluorescence spectroscopy which belongs to unique and strong non-destructive methods to evaluate pigments in situ to obtain 3D spectra of pigments.
