The presence of microorganisms in wastewaters is essential for their biological treatment. The method of activation process has become the most common procedure used not only for treatment of municipal wastewaters and also for wastewaters from many industries. Activated sludge consists of bacterial species e.g. Pseudomonas, Azotobacter, Micrococcus, Bacillus, Mycobacterium, Flavobacterium etc. Besides many various types of bacteria many species of fungi, yeast and moulds can be identified in the above sludge. Nitrification bacteria Nitrosomonas and Nitrobacter take part in the process of nitrification essentially. Another important fibre-like microorganisms e.g. Thiotrix, Microthrix parvicella, Beggiatoa, Sphaerotilus, Leucothrix can also be found in the sludge. Excessive amount of fibre microorganisms in their biocenoses can cause technological problems eg. deteriorated sediment and separation properties of the sludge. Because of the above the identification of all the discussed microorganisms is necessary. By monitoring the microorganisms mentioned the course of activation process and eventual problems can be put under control. The common method used is microscopic analysis of basic morphological characteristics of microorgisms discussed. Lately molecular-biological methods have been used widely, e.g. the FISH method ( fluorescence in situ hybridisation) represents one of them. The FISH method is an advanced method, that does not employ cultivation of microorganisms.
